If you plan to do a trip like this again, you might be better off using a travel agent at a brick-and-mortar travel agency. You might be charged a fee for the service, but your total cost might end up being less if the travel agent can arrange the free stopover for you.
Since you booked SFO-LIS-SFO as a single ticket, you should be able to get a full refund of that ticket. So perhaps investigate whether a different carrier (Lufthansa? United?) can get you to and from LIS on the dates needed so that you can still fly your ticketed LIS-SFO-LIS roundtrip on TAP.
