I believe there is verbiage about this in the eUpgrade terms. Affected routes are SYD, EZE, and MXP where AC has through flights. Many people chose to take a connecting flight when planning for eUpgrades to avoid this issue. e.g. : the earlier YYZYVR whatever AC1## flight instead of AC33.

AC website (aircanada.com/eupgrade):I am booked on a direct flight from Sydney to Toronto that makes a stop in Vancouver, and my eUpgrade request is waitlisted. If there are not enough seats available on my entire journey at flight closure, will I at least be upgraded between Sydney and Vancouver?

Waitlisted requests on the airport standby list will be accommodated should there be seat availability on the entire journey. Partial upgrades on flights operating with the same flight number are not permitted.
Well, TIL based on what you said and what happened to the OP. I'm never on AC33 YYZ-YVR because I fly AC345 YOW-YVR and then get on AC33 YVR-SYD.

That being said I have 100% flown the YYZ-LHR-BOM flight which is a single flight number and failed to eUp to J on the YYZ-LHR leg and then succeeded on the LHR-BOM leg. They issued me a new boarding pass in LHR with a J seat for the LHR-BOM leg. I can't see why that would work but the AC33 situation would fail.
