Last month I flew an award ticket booked through AA (so AA would be the marketing carrier). The ticket had flights from AA, JL, and CX. AA provided the JL confirmation code and I was able to enter that on the JL website to choose seats for both the JL and CX segments (although I actually picked seats on the CX segment with the CX website, so didn't try that).
