Which is what I am giving in my initial post. ANA is normally very good at handling luggage across separate tickets. The agent did not do it in this case, and my guess was that it was due to missing luggage allowance on the second ticket. Which OP confirmed was the reason given.
Then we can start guessing why the specific agent decided to apply a rule that is often ignored. In the end, we can't know why.
