This ability to check thru on separate tickets (within the the alliance) is a relatively common policy.
Suspect in this case it was an inexperience agent.
It might very well be the case that agent was inexperienced. It may also just have been a case at being very detailed, and then looking for the specific allowance, 2 bags would exceed most airlines' free allowance.
