Not exactly experience with an A3 agent, but I have through-checked separate PNRs with separate *A carriers, but with A3 being the second carrier. I once flew ADD>FCO with ET and had a separate ticket FCO>ATH>VIE with A3, the ET agent without any problems through-checked all the way to VIE....
Similarly I also through-checked, separate PNRs with Air New Zealand + Air China and on an other occasion Air China + Austrian...
My impression is, that intra-alliance through-checking should always work (it has at least for me)
