There are experts on train connections here.
But the "expert" you called is wrong. You must ALWAYS check-in with the operating airline (VN), not the marketing airline (AF).

VN is not an easy airline to deal with. I don't know if Rail&Air bags will work with them. And the transfer time is short.
You should try to OLCI with VN, but others have reported some problems with that. Try to read the posts involving VN.

It would be quite surprising if the option for the 8:17 and 7:17 trains were not offered at the time of booking on AF website. Maybe a bug. But now that you have bought your ticket, a change fee does apply.

By the way, you mean ZYR, not ZYG.
