Either fight for credit and hope for the best or fly again.
It is not unusual for upgrade tic are in award book class. Partner airlines may not have the history of the old tickets, if the ticket is reissued to the new award booking class, it will be a hassle for SK to deal with it and the simplest for them is to say you flew a class that is not earning.
Suppose another, one book an non eligible class but due to irregular operation, it is rebooked into Y, and miles are posted to SK account, SK isnt going to the original tix and claim you bought an fare that is not earning.
The simplest solution is to fly again.
If you havent flown, ask them to downgrade you back to economy in any booking class? I think all paid economy are my mileage earning.
Figure out if AM will post based on original booking class or new class? I think AM has gone revenue based, if it has, then it doesnt really care about booking class since it is based on fare for their own member
