The only caveat being having to pay the (rather high) transfer fee twice. Personally I don't feel it's worth paying it for less than 5 nights (especially given that both Marriott and Hilton give the 5th night free on points stays which many/ most are doing), so I'd do 2 different resorts only if I had enough time to do at least 10 nights total.
That's quite reasonable and I wish we could book directly with the seaplane operator to take us between resorts versus letting the hotels skim a big commission off these planes.
