Nov 10 update: I realize I have the terminals flipped - 886 KUL-HND arrives T3 and 110 HND-JFK departs from T2.
Your flight from KUL arrives at HND at 10:15 p.m. If you choose off site hotels, there is a chance you will arrive at a hotel near midnight or after midnight, depending how long the line at the immigration/customs at HND T3. Pretty much most meal options will be closed at that time of the day. Then you have to get ready to get back to the airport around 7-8 in the morning. You will save some on cost by doing off site hotels, but I am not sure if it is worth it from practical perspective.
The Royal Park Hotel Tokyo Haneda Transit
This is the transit hotel located at the secure/gate side of HND T3. In terms of getting to sleep earliest after the arrival at HND, this will be the place. There are few food court places at HND T3 gate area which are open 24 hrs. for meal.
Haneda Excel Hotel Tokyu
This hotel is located at HND T2. Pretty much everything at HND T2 will be closed at the time of your arrival. HND T3 is open 24 hrs. but HND T1 and T2 are not open 24 hrs. The hotel restaurant closes at 11:00 p.m. After the midnight hotel entrance is from departure level curve side, not from the terminal.
The Royal Park Hotel Tokyo Haneda
This hotel is located at HND T3, 3rd fl. departure level. The hotel restaurant closes at 11 p.m. However, there are three restaurants at non-secure side of HND T3 which is open 24 hrs. Beside those restaurants HND T3 has Yoshinoya beef bowl fast food open 24 hrs., coffee shop with pastries opens 24 hrs., and Lawson convenience store at 1st fl. (hotel lobby is on 3rd fl.) with bento meal boxes open 24 hrs.
Hotel Villa Fontaine Haneda
This hotel is located at
Haneda Airport Garden at the anther side of the parking structure at HND T3, little walk from HND T3. Two hotels, Grand and Premier (Premier is slightly more expensive). Pretty much all restaurants at Haneda Airport Garden will be closed by the time of your arrival. Hotel restaurant is open till 1 a.m.
Izumi Tenku no Yu Onsen Facility
I am not sure if this is for you, but this onsen facility is located at Haneda Airport Garden, same location as Hotel Villa Fontaine Haneda. It is open 24 hrs., and restaurant inside of this facility is open 24 hrs. The facility wear is provided, and there is rest area with reclining lazy couch/chair. Some people choose to stay here overnight rather than pay for hotel rooms. You may find more people at this facility overnight than you think I am not sure if this option will be for you.
