This is expected. I've got the following reply from the SK customer service:

You will although still be able to earn points with Aeromexico. As you can see in this list:

So, what did it take to get the FQTV updated? Did they let you check in at the priority counter? I am going to be dealing with AM check in shortly, would like to get ready.
