Skyteam award weirdness

I booked a Skyteam award with SK miles on another carrier. Got an email with the booking confirmation and ticket number.
Later on logged on onto the SK site, and the booking page now shows one of the flight legs missing and a message about "not being able to modify online".
When I open the booking on the actual carrier site - everything looks good, all segments in place, ticket number matches.
I don't necessarily want to talk to SK customer service about this one (it's a fairly good deal, probably will get "fixed" some day).
I might have to call them to cancel, if I decide not to fly (hopefully, if I do so, the CS does not dig too deep).

- What is the consensus - is it safe to fly if the target carrier thinks it is all good?
- I might need to use this for the 1M promo, in which case it's not clear to me how SK will treat flying segments it thinks do not exist - do award bookings still report passengers that fly independently of the reservation made?
