Shouldn't Economy Flex tickets always be in a higher earning class by nature? Or does it always depend on the price paid rather than which type of Economy is booked on the ITA website (Light/Classic/Flex)?

Fare type is unrelated to the booking class on most airlines these days. You can buy a flex fare in the lowest booking class, or a light fare in Y.
