The self-service check-in counters do not work for non-visa documents. I use my APRC (permanent resident certificate) to exit Taiwan without the need to show my passport, but coming back the self-service machines will reject it as a valid document. I have travelled back to the UK three times this year, and encountered the same issue each time. They let me check-in at the first/business counter instead after a grilling.
