This resulted in AC splitting the booking into two bookings. Now on the return flight, and as a result of the split booking, the non-status passenger has a significantly lower (well, the lowest) chance of upgrade.
Is there any way the bookings can be re-combined as this was an AC (presumably computer) decision.

No, if you are split you are split. It's the risk you take for the outbound that could impact the inbound. That's the current design of the eUpgrade program. So it is correct that now for the inbound flight the person that is split will have a lower priority.
