Available eUpgrade for only 1 passenger results in split booking

Sorry if this question exists already but I could not find it in my search.
I have a case where I have two pasengers on a booking, one SE and one no status. On the departing flight, only the SE eUpgrade cleared at the gate.
This resulted in AC splitting the booking into two bookings. Now on the return flight, and as a result of the split booking, the non-status passenger has a significantly lower (well, the lowest) chance of upgrade.
Is there any way the bookings can be re-combined as this was an AC (presumably computer) decision.
[As a side note, the SE tried to use the status pass (E50k) for the other passenger to improve eUpgrade chances, but apparently the status pass has no eUpgrade benefis, only the priority check-in, security and lounge access.]
