If the flight is delayed/cancelled and AA rebooks you then I can't imagine that would cause you to lose your paid upgrade on the return segments.

If you initiate a change, then I would just call AA and not rely on the online system, make sure an agent can confirm that your return will not be affected and you won't somehow lose the upgrade you've already paid for.
