Ah, I'm in the same situation as you then. For some reason, I had thought they were AS-coded, but upon checking, they are indeed JX coded.
I'm sure I will run into the same issue you did getting the Q flights to credit, but I see no reason why they shouldn't, given they were purchased on AS.com and are not explicitly Basic/Saver fares.
