OP is correct and should be earning 100% of flown miles.
Absolutely escalate this issue, and file a DOT complaint for increased visibility.
The fact that the ticket was purchased through AS takes precedence over the chart or whether the flight was sold as a QR or AS flight - this is clearly stated, and earning should be 100%.
Alaska has been on a push to sell other airlines, with the draw being Alaska change and cancel policies, and full earning. In theory, these tickets should be issued on "027" stock and easy for Alaska to identify as being sold by them directly.
If an underlying fare class or family is ineligible for full earning, then AS is obligated to *market* them as such. Either call out the fare class as inelegibile, or sell them as Basic or Saver when you shop.
Not honoring earnings as marketed is simply bad business and sloppy implementation.
