Exactly. You'll basically have to follow transit signage, go through the usual procedure and will be in the departures area again.
And yes, how far the gates would be apart is a factor as well, but as someone else said:
I wouldn't worry too much as there are numerous flights to ATH, so in case you dont make it you should be able to get rebooked. Flights from IST tend to be delayed anyway (also, TKs schedules are relatively well padded to account for the usual +30 minute on-time-ness), so chances are you'll make it okay if your inbound flight isn't terribly delayed. As long as it's not an illegal transit (I think the deadline for intl-intl is 45?? minutes for IST? not sure) I wouldn't proactively try for them to get a rebooking in advance, unless travelling on a later flight is in some way advantageous to you (read: would like to spend some time in lounge to take a shower or something).
My personal strategy for TK is to not deal with customer service unless i really need to. And TK being TK means usually it works out anyway somehow (and nobody knows how).
