You can ask for the short checking of luggage but don't be surprised if your request gets refused. The contract you hold with the airline is Vietnam - Manilla - Cebu, and the price you might have paid for an indirect flight from Vietnam to Cebu might have been discounted or cheaper compared to Vietnam to Manilla direct.

Airlines can be on the lookout for passengers booking indirect itineraries and looking to dump a sector, as it can lead to loss of revenue where the single direct flight would have been more expensive. Its known in the industry as hidden city ticketing.

There are broadly three options for you.

1. Take a chance and ask for the short check. If that works out then all good, but you can't complain if you are refused. Don't give the check in staff a hard time, they are following policy.

2. If you are refused the short check your only option is to appear to be unwell on arrival at Manilla and request to be off boarded. You could do this without drawing attention to your situation in 1.

3. Ask for the ticket to be reissued for the journey you actually want to fly. Depending on fare rules and circumstances a cancel and rebook might also be worth considering if the original ticket can be refunded for not too much of a penalty.

With just a one hour transit and immigration to clear in Manilla to proceed as a domestic passenger whatever you do you won't have much time to mess around.
