September and October are part of typhoon season. Domestic travel still makes up a bunch of the visitors to Tokyo and possibly more able to reschedule hotel reservations a few days ahead if weather will make their trip unpleasant or delayed (little vacation time, too, so you wouldn't want to be stuck at your destination and get on your boss' bad side). Lower cost might help that a bit.
