It's probably phantom but one thing you can try is put the appropriate NRT-MNL flight on hold then ask AA if they can add the SAN-NRT flight you want/that is showing available. It seems like NRT-MNL is available, SAN-NRT is not. So unless JL is doing married segment availability here it is phantom.
