An update for all-- the Condor GA at BOS preemptively let them know he had rerouted their bags so they would be loaded on the FLR flight, saying that JetBlue does this regularly on feeder flights.
One issue-- the bags were still delivered to the carousel in FRA. I would hesitate to recommend this experience to others.
