If KL shows 41 minutes between flights and under MCT then isn't OP eligible for EC261/UK261 compensation?
There are no domestic flights in the Netherlands, presumably what you show is the "KLM Bus" option to other cities in NL - https://bus.klm.nl/en
So the important question is indeed whether or not 41 minutes is a valid MCT for OP's flight, if it is then nothing is due by the airline despite the delay, if it isn't then at the very least OP is eligible for rebooking + duty of care (and possible compensation depends on the reason for the delay)

Valid or not I personally wouldn't book such a short connection when I know there's a very high chance for bus gates as well as the need to go through immigration, and if I do end up on one then at the very least I will choose a seat closer to the entrance which in this case would have made the difference it seems.
