I had a similar situation occur that for some unknown reason, the (Android) app showed me and my traveling companion assigned to the same seat even though our printed boarding passes and the seat map showed us in the correct spots. The app never updated, we used the paper BPs at the gate to board, and there didn't seem to be any real impact. Maybe double check with the gate agent to make sure everything is a-ok before boarding?
