I've had this go both ways:
1) A colleague would book and upon check in we changed the name, account number, and credit card to our information. When it didn't credit, they balked stating the booking was not in our name. We then pointed out the name/account was changed and it was our credit card that was charged for the room. They ended up issuing the ENC and points to us.
2) We booked our room and a room for a friend. We paid but upon check in, we put our friend's name on the other room so he could check in when he arrived. They issued no points or credits to us, stating his name was on the room. Since it wasn't that many points (government rate, one night) I didn't think it was worth trying to argue and I'm not certain I would have gotten anything for my efforts.
So to answer your question, in my experience it's a crapshoot.
