Yes you should use your AA number if you want status benefits, and you should be able to change seats and even be put on the F upgrade list at T-2 latest. I believe you can re-checkin (easiest on the app as the website is buggy right now) and change your frequent flyer number there. The system should then recognize your status. I'm not sure how long it will be until you can change your seat or be put on the upgrade list in practice, as I've never purchased an X fare. You need to use the check-in process if you want to self-service a change to FF# though.
