BA checkin counters normally open 2 hours before departure, but when they are open, they should normally be able to accept baggage for later flights and I don't really see a reason why they would refuse that. Definitely give it a try, failing that use one of the luggage storage options mentioned above. Airport is more expensive but gives you the flexibility of returning to the airport from any station in Vienna rather than having to go to the one where you stored your bags.
Thank you! Yeah, I will give it a try as I will arrive into T3 anyway. My luggage is not too big, I only need to check in as wine in it!
