Were I choosing for location, I'd probably go for the Ibis Styles Reforma. Very lively area, and within a 10-minute walk to the nice parts of Paseo de la Reforma (Angel, etc), which is one of my favourite places in the city. I stayed at the hotel once and found it good value for money, but nothing special. My second choice for location would be the Mondrian. It's closer to Condesa which is also a great area (much quieter than the area of the Ibis Styles, and I consider it a bit less central).
If arriving late at night, you'd likely reach the Ibis Styles in 20-25 minutes from the airport. As others have mentioned, the licensed cab companies from the airport are perfectly safe to use. There are several of them with counters just outside the arrivals area. They'll flag you down. You prepay at the counter, and hand the voucher over to the dispatcher once outside the terminal. I haven't used Uber from the airport there, but many do.
If it's your first visit, I'd avoid staying in the Centro Historic if arriving at night. There's much to see in the area, but it's very quiet late at night and you might not get the best first impression.
Breakfast is easy almost anywhere in Mexico City, but tends to be better outside hotels. Restaurants have it available until all hours. If you opt for the Ibis Styles, you might consider breakfast at the Casa de los Abuelos about a 5 minute walk away. Their cafe lechero is very good.
