It's one thing to only provide points for one room if you have more than one booked for a trip (i.e. a room for the kids alongside your room), although that doesn't really seem fair either. But this is a completely different situation and if they were going to only allow you to get points for one stay, that stay should have been for the longer stay.
The system will post within 24-48 hours typically after you check out. That happens before the second stay ends. If both ended at the same time you would have a point
