When I add my FlyingBlue FFP during booking, the confirmation e-mail show 2 bags for each passenger on the same PNR. We tried this and it worked (me & my wife flew SJC-SLC-BZN and JAC-SLC-SJC in Y+ with 3 bags) and the same shows in this SJC-SEA booking in Y. Looks like this:
