As you rightly said, the rule is that ticket, passport and FFP must match, and I believe AF is applying this.
If I were you, I would contact Eurobonus to correct your 1st name in the program for your 1st first name,
To provide a bit of a context here, in Scandinavia it's common to get multiple given names at birth and then choose one of them to use in the everyday life, including when dealing with authorities (e.g. in Sweden the tax authority even keeps a record of which of your "first names" is the preferred one). OP has three given names and uses the third one as his name - including on tickets, in EB profile etc. SK is naturally used to dealing with this, but AFKL may not be - hence the OP's question whether he will have problem flying using what other airlines may see as a middle name instead of the first name.
