Ok, that waiver wasn't there this morning. The form itself and its instructions haven't changed. Why not just state the waiver in the form itself and lay out the procedure so there's no confusion and people wouldn't have to "guess"?
I would just go ahead and submit a reimbursement request for the alternate flight. Maybe you will get lucky and get both your refund and the full amount of alternate transportation. If they shoot you down for reimbursement request, there is the regular comment/complaint channel where you can provide detail comments --
