The only reason I can think of why the flights do not appear using the usual search would be due to a breach of MCT - though 1hr 5m domestic transit at CHC is quite a long time? Not to mention that NZ588 is almost always delayed...
Also, does anyone know if using the multistop tool is more expensive as you end up purchasing two separate flights?

While a multistop will be 2 flight numbers would still be 1 PNR (IMHO) so will have protection if the first flight is delayed.
