This isn't the exact same situation as yours, but every time I fly to the US, my last leg is domestic and is with AA. I always have to call AA. With them, it's always very quick & easy. I tell them I want the AA PNR for a flight booked through QR so I can choose seats etc. I give them my QR PNR, and they read me the AA one.
