They allowed it, so what happens now??? My luggage will go where? Airports don't want it for 3 days, so can I pick it up in DOH and then recheck it or not? What will happen in DOH when I come back to the airport? OR what will happen in Taipei when they see I have 3 days in Doha and want to check my luggage? What are the rules and possibilities that may happen?

If you're happy with the ticket as is, then leave it. You'll pick up your luggage in DOH and check it back in when you check back in in DOH. When you check in in Taipei, they'll only check your luggage in until DOH. If you're happy with that, and your ticket is intact, then theres no problem here at all.
