Yep. I even wrote into the App chat to confirm that my SWU was still listed correctly, and was told:

Checkerboard, I do see the request for the upgrade with the SWU, however, it was wait listed as no seats available with that option...

The system will give you the pay upgrade option even though you are wait listed for the SWU
Those are no uncertain terms.
