Specifically talking about the "Athens - greek destinations (except mykonos and santorini) pass.
You will always need to pay the taxes for the flight on top of the price of the flight in the pass.
An intra-greek ATH departure will add around 32 EUR to your flight. Other departure may vary. You can check this by making a dummy booking on the Aegean website and seeing how much taxes would be charged.
