Are the TA booking the rest of the trip i.e. hotels and activities? If yes it makes more sense to leave it with them for the simple reason as long as its a similar flight price they have the hassle for any delays etc. Its also dependant on how much of a price differance their is, you can always find a TA online who can be cheaper then QA direct.
Yes every moment we have in Nepal including hotels/tours in Kathmandu, ground transpo, trekking guide, teahouse stays, and a Chitwan safari are all arranged by Audley. A true full service and private tour situation. And I am inclinded to let them book the air tickets as it shoudl be same price and we have their backing but I was not sure if it is normaly for a 3rd party TA to be able to book the special "stopover" deals.
