Every single southbound Cercanías line from Nuevos Ministerios goes to Atocha, some via Sol, Some via Recoletos. You just have to get on a train that goes in the right direction - not too difficult using the signage and the indicator boards.
Top tip: If you want to go to Atocha from NM, and the first stop of your train is Chamartín, get off the train and find one that goes in the opposite direction.
