I agree that with paper tickets gone now it would be pretty hard to actually pay the Millbrae fare while hopping the fare gates at SFO (rather than paying nothing or a penalty fare for not tapping out), but at that point the argument becomes something like "it's acceptable because I can get away with it", which is a really common self-justification for questionable conduct but I would like to see it tried in court
The problem with the BART analogy is part of the SFO fare is access to SFO itself. You don't access SFO when going to Millbrae.

ETA: Same situation with the surcharge on Amtrak's tickets to EWR. You're paying for the AirTrain to the terminal.
