As you mentioned, had we actually no-showed TIV-MUC then LH would have had to off-load our bags and cancel the onward MUC-DUB flight, neither of which happened. We would have had to reenter the Schengen zone that day which is not in our passports. But, given the absurdity of having to get any other "irrefutable" evidence such as third party time stamped photos (which I know you say admit is overkill) , I just resign myself to letting go of the issue. But this has been an interesting exchange.
I mean, I would certainly accept that as sufficient circumstantial evidence that you took the flight. (Although, did Montenegro join the Schengen area extremely recently? If they did, you shouldn’t have needed to go through exit immigration until MUC. Although the lack of a German police stamp should prove something.

At the end of the day, the problem isn’t so much the policy as it is the automation. If you could find a real person at LH to deal with, I’m fairly certain you could convince them that their computer was wrong. But it’s very difficult to find a real customer service agent these days, particularly in functions which don’t’ directly drive revenue.
