As noted upthread, LIC is a short hop on the subway to manhattan. And it is an up and coming neighborhood. Get to experience a bit of non touristy NYC.
We stayed at the Aloft there. Nice. Short walk to subway and even the river with a decent park.
I also echo the not staying in time square. Hectic, bad over priced food, and other than the nearby broadway theatres, not much to see.
If you do pick manhattan, south of there is far more interesting.
