The comments have been EWR by train vs flying to LGA and getting yourself over to EWR. That's a no-brainer by almost any measure. Flying to EWR vs the train to EWR might come down to cost and it could be considerably different.
Unless Union Station was extremely convenient for me (v IAD or DCA), I'd probably spend an extra $50 to fly (I randomly chose July 18 for this comparison, but these seem to be pretty consistent weekday fares).
