If you're flying Premium Economy and not looking to upgrade I absolutely would book JAL over AA for the overwater flight. JAL's premium economy is a good product.

But I have to ask, what do you mean that it was confusing "having to check in with AA and then with BA" - a MCO-LHR-VIE originating with an AA flight in MCO and booked as a single PNR with AA should be a single check-in with AA on departure at MCO, then a single check in with BA on the return from VIE. It shouldn't require check-in twice.
Same thing with this trip - if you book a single PNR mixed AA/JAL trip with the trans Pacific legs on JAL, check in with AA on departure from MCO, then with JAL on the return.
