Don't know if anything has changed (and broken again) since I worked for BA 11+ years ago, but this was an issue I saw back then: first leg on AA, connections on BA; for whatever reason, pax could only check-in for the initial AA flight, and the link through to BA to through check wasn't working. Then we would try to use BA.com OLCI for the BA leg only but it would say "you're starting with AA; use their website..." and couldn't get any further. At that point we would at least try and manually choose a seat for them in check-in mode.

When did you get your BA boarding pass OP? From AA in SFO or BA in LHR? I'm guessing SFOAA, even if later swapped at LHR, as SFO would have been checking you (and any bags) all the way through. AA might have been able to change the BA seat then, at the point of check-in. I can kind of understand SFOBA perhaps not being able to assist, for check-in mode access reasons, although LHRBA could have been more helpful once they knew you'd not been given a choice.
