That would have been my guess too. My AA status lets me choose seats in advance on BA and when I book a BA flight via AA I always have to use the BA PNR, not the AA PNR, to choose seats. During and after check-in, however, it may not work that way. Never tried to change seats at that point. Something obviously got screwed up and BA is not motivated to figure out what.
WRT to the non-reclining seat, the seat pitch in CE is so tight that I never recline unless the seat behind me is empty. So I don't think you missed that much.
To me, the real disadvantage of row 11 is that there are 40 pax in front you who need to get fed and watered before you get anything. And forget about having a choice of meal. Hopefully you did get something and had time to eat it.
