I had a similar experience last year. I was the last business class to have meal order taken. I asked the Flight Attendant why as Super Elite, I was not asked earlier for my meal preference. That caused the SD to come see me. She explained that I was not shown on their seating list as a Super Elite. She was willing to try to accommodate my meal choice - beef. I declined, but clearly it was technology issue which missed me on their passenger list. My boarding pass did show SE.
The lesson for me was to let them know when there is a glitch, I no longer just let it slide during the flight as soon as I see the SE benefits going sideways.
So generally what happens is they take their iPad, which is "always up to date", and then write the status on a paper sheet.
If they screw that up, it causes this.
If you change your seat after they've done that, it will mess it up. And I've seen some SDs do that before upgrades are even cleared, which is an even bigger issue.
So if it's not showing on the iPad, I'd be very concerned. But I suspect these issues are just with the transcribing.
