Just check the luggage allowance when buying the train tickets. Not all of them include it.

As far as where to fly into, Madrid has a much better transfer to the high speed station as there is a regional rail transfer directly into T4. At least if you're flying IB or another airline into T4. (Oneworld/VY/LY/a few others)

Also if you go from Madrid, be sure to check what station it's leaving from as some of the low cost options leave from Chamartín. Though when transferring from the airport, the Chamartín transfer is shorter than going to Atocha but overall pretty easy regardless.
